I'm busy painting the bedroom and caulked the windows last year with what is supposed to be paintable clear caulk. It is not! I need to remove it before I can do anything else, and am finding it very difficult, even with a caulk removal tool. Does anyone know of a chemical (not too toxic) that will soften it and make it easier to remove?

You probably used a silicone based caulking instead of an acrylic based one. You can now do 2 things....either try coating the silicone with a specialty primer like 'KILZ' or use nail polish remover and clean it off. The nail polish remover must be acetone based and try not to get a scented one...it can leave a film. Make sure you have good ventilation and good protection for your body as well as any finished surfaces.
